BPS does not automatically change www to non-www or vice versa Rewriting/Redirection code in your Root htaccess file so either this problem is not related to BPS or you need to add non-www to www or vice versa Rewriting/Redirection code in BPS Custom Code (and do all of the Custom Code steps) to save it permanently.

You would upgrade WordPress the normal/standard way:  Dashboard > Updates > Install Now.  ARQ Automation will automatically turn off ARQ, backup all new files and turn itself back on.

The problem with WordPress Major Automatic Updates is still being investigated, but what it looks like the cause of the problem is going to be is that since WP 4.4 was a Major version release and files that AutoRestore uses to perform ARQ Automation were replaced in WP 4.4 then basically ARQ could not work correctly because WordPress files that ARQ Automation uses were being replaced (old files deleted and new files created) during the WP 4.4 Major Automatic Update.  It is probably a very bad idea to allow Major Automatic Updates and you should only allow Minor Automatic Updates.
